    Background: Finding biomedical named entities is one of the most essential tasks in biomedical text mining. Recently, deep learning-based approaches have been applied to biomedical named entity recognition (BioNER) and showed promising results. However, as deep learning approaches need an abundant amount of training data, a lack of data can hinder performance. BioNER datasets are scarce resources and each dataset covers only a small subset of entity types. Furthermore, many bio entities are polysemous, which is one of the major obstacles in named entity recognition. Results: To address the lack of data and the entity type misclassification problem, we propose CollaboNet which utilizes a combination of multiple NER models. In CollaboNet, models trained on a different dataset are connected to each other so that a target model obtains information from other collaborator models to reduce false positives. Every model is an expert on their target entity type and takes turns serving as a target and a collaborator model during training time. The experimental results show that CollaboNet can be used to greatly reduce the number of false positives and misclassified entities including polysemous words. CollaboNet achieved state-of-the-art performance in terms of precision, recall and F1 score. Conclusions: We demonstrated the benefits of combining multiple models for BioNER. Our model has successfully reduced the number of misclassified entities and improved the performance by leveraging multiple datasets annotated for different entity types. Given the state-of-the-art performance of our model, we believe that CollaboNet can improve the accuracy of downstream biomedical text mining applications such as bio-entity relation extraction.     Background Protein-protein interaction (PPI) extraction from published scientific articles is one key issue in biological research due to its importance in grasping biological processes. Despite considerable advances of recent research in automatic PPI extraction from articles, demand remains to enhance the performance of the existing methods. Results Our feature-based method incorporates the strength of many kinds of diverse features, such as lexical and word context features derived from sentences, syntactic features derived from parse trees, and features using existing patterns to extract PPIs automatically from articles. Among these abundant features, we assemble the related features into four groups and define the contribution level (CL) for each group, which consists of related features. Our method consists of two steps. First, we divide the training set into subsets based on the structure of the sentence and the existence of significant keywords (SKs) and apply the sentence patterns given in advance to each subset. Second, we automatically perform feature selection based on the CL values of the four groups that consist of related features and the k-nearest neighbor algorithm (k-NN) through three approaches: (1) focusing on the group with the best contribution level (BEST1G); (2) unoptimized combination of three groups with the best contribution levels (U3G); (3) optimized combination of two groups with the best contribution levels (O2G). Conclusions Our method outperforms other state-of-the-art PPI extraction systems in terms of F-score on the HPRD50 corpus and achieves promising results that are comparable with these PPI extraction systems on other corpora. Further, our method always obtains the best F-score on all the corpora than when using k-NN only without exploiting the CLs of the groups of related features.

    A novel feature selection method to extract multiple adjacent solutions for viral genomic sequences classification Background Leveraging improvements of next generation technologies, genome sequencing of several samples in different conditions led to an exponential growth of biological sequences. However, these collections are not easily treatable by biologists to obtain a thorough data characterization and require a high cost-time investment. Therefore, computing strategies and specifically automatic knowledge extraction methods that optimize the analysis focusing on what data are meaningful and should be sequenced are essential [1]. Methods Here, we present a new feature-selection algorithm based on mixed integer programming methods [2] able to extract multiple and adjacent solutions for supervised learning problems applied to biological data. We focus on those problems where the relative position of a feature (i.e., nucleotide locus) is relevant. In particular, we aim to find sets of distinctive features, which are as close as possible to each other and which appear with the same required characteristics. Our algorithm adopts a fast and effective method to evaluate the quality of the extracted sets of features and it has been successfully integrated in a rule-based classification framework [3]. Results Our algorithm has been applied to three viral datasets (i.e., Rhino-, Influenza-, Polyomaviruses [4-6]) and enables to extract all the alternative solutions of virus specimen to species assignments, by identifying portions of sequence that are discriminant, compact, and as shorter as possible. To conclude, we succeeded in extracting a wide set of equivalent classification rules, focusing on short regions of sequences with high reliability and low computational time, in order to provide the biologists with short and highly informative genome parts to be sequenced, as well as a powerful instrument both scientifically and diagnostically, e.g., for automatic virus detection.

    Background: The third edition of the BioNLP Shared Task was held with the grand theme "knowledge base construction (KB)". The Genia Event (GE) task was re-designed and implemented in light of this theme. For its final report, the participating systems were evaluated from a perspective of annotation. To further explore the grand theme, we extended the evaluation from a perspective of KB construction. Also, the Gene Regulation Ontology (GRO) task was newly introduced in the third edition. The final evaluation of the participating systems resulted in relatively low performance. The reason was attributed to the large size and complex semantic representation of the ontology. To investigate potential benefits of resource exchange between the presumably similar tasks, we measured the overlap between the datasets of the two tasks, and tested whether the dataset for one task can be used to enhance performance on the other. Results: We report an extended evaluation on all the participating systems in the GE task, incoporating a KB perspective. For the evaluation, the final submission of each participant was converted to RDF statements, and evaluated using 8 queries that were formulated in SPARQL. The results suggest that the evaluation may be concluded differently between the two different perspectives, annotation vs. KB. We also provide a comparison of the GE and GRO tasks by converting their datasets into each other's format. More than 90% of the GE data could be converted into the GRO task format, while only half of the GRO data could be mapped to the GE task format. The imbalance in conversion indicates that the GRO is a comprehensive extension of the GE task ontology. We further used the converted GRO data as additional training data for the GE task, which helped improve GE task participant system performance. However, the converted GE data did not help GRO task participants, due to overfitting and the ontology gap. Published version

    Abstract Background Different genome annotation services have been developed in recent years and widely used. However, the functional annotation results from different services are often not the same and a scheme to obtain consensus functional annotations by integrating different results is in demand. Results This article presents a semi-automated scheme that is capable of comparing functional annotations from different sources and consequently obtaining a consensus genome functional annotation result. In this study, we used four automated annotation services to annotate a newly sequenced genome--Arcobacter butzleri ED-1. Our scheme is divided into annotation comparison and annotation determination sections. In the functional annotation comparison section, we employed gene synonym lists to tackle term difference problems. Multiple techniques from information retrieval were used to preprocess the functional annotations. Based on the functional annotation comparison results, we designed a decision tree to obtain a consensus functional annotation result. Experimental results show that our approach can greatly reduce the workload of manual comparison by automatically comparing 87% of the functional annotations. In addition, it automatically determined 87% of the functional annotations, leaving only 13% of the genes for manual curation. We applied this approach across six phylogenetically different genomes in order to assess the performance consistency. The results showed that our scheme is able to automatically perform, on average, 73% and 86% of the annotation comparison and determination tasks, respectively. Conclusions We propose a semi-automatic and effective scheme to compare and determine genome functional annotations. It greatly reduces the manual work required in genome functional annotation. As this scheme does not require any specific biological knowledge, it is readily applicable for genome annotation comparison and genome re-annotation projects.

    Abstract Background Current research has shown that major difficulties in event extraction for the biomedical domain are traceable to coreference. Therefore, coreference resolution is believed to be useful for improving event extraction. To address coreference resolution in molecular biology literature, the Protein Coreference (COREF) task was arranged in the BioNLP Shared Task (BioNLP-ST, hereafter) 2011, as a supporting task. However, the shared task results indicated that transferring coreference resolution methods developed for other domains to the biological domain was not a straight-forward task, due to the domain differences in the coreference phenomena. Results We analyzed the contribution of domain-specific information, including the information that indicates the protein type, in a rule-based protein coreference resolution system. In particular, the domain-specific information is encoded into semantic classification modules for which the output is used in different components of the coreference resolution. We compared our system with the top four systems in the BioNLP-ST 2011; surprisingly, we found that the minimal configuration had outperformed the best system in the BioNLP-ST 2011. Analysis of the experimental results revealed that semantic classification, using protein information, has contributed to an increase in performance by 2.3% on the test data, and 4.0% on the development data, in F-score. Conclusions The use of domain-specific information in semantic classification is important for effective coreference resolution. Since it is difficult to transfer domain-specific information across different domains, we need to continue seek for methods to utilize such information in coreference resolution.

    Abstract We present the preparation, resources, results and analysis of three tasks of the BioNLP Shared Task 2011: the main tasks on Infectious Diseases (ID) and Epigenetics and Post-translational Modifications (EPI), and the supporting task on Entity Relations (REL). The two main tasks represent extensions of the event extraction model introduced in the BioNLP Shared Task 2009 (ST'09) to two new areas of biomedical scientific literature, each motivated by the needs of specific biocuration tasks. The ID task concerns the molecular mechanisms of infection, virulence and resistance, focusing in particular on the functions of a class of signaling systems that are ubiquitous in bacteria. The EPI task is dedicated to the extraction of statements regarding chemical modifications of DNA and proteins, with particular emphasis on changes relating to the epigenetic control of gene expression. By contrast to these two application-oriented main tasks, the REL task seeks to support extraction in general by separating challenges relating to part-of relations into a subproblem that can be addressed by independent systems. Seven groups participated in each of the two main tasks and four groups in the supporting task. The participating systems indicated advances in the capability of event extraction methods and demonstrated generalization in many aspects: from abstracts to full texts, from previously considered subdomains to new ones, and from the ST'09 extraction targets to other entities and events. The highest performance achieved in the supporting task REL, 58% F-score, is broadly comparable with levels reported for other relation extraction tasks. For the ID task, the highest-performing system achieved 56% F-score, comparable to the state-of-the-art performance at the established ST'09 task. In the EPI task, the best result was 53% F-score for the full set of extraction targets and 69% F-score for a reduced set of core extraction targets, approaching a level of performance sufficient for user-facing applications. In this study, we extend on previously reported results and perform further analyses of the outputs of the participating systems. We place specific emphasis on aspects of system performance relating to real-world applicability, considering alternate evaluation metrics and performing additional manual analysis of system outputs. We further demonstrate that the strengths of extraction systems can be combined to improve on the performance achieved by any system in isolation. The manually annotated corpora, supporting resources, and evaluation tools for all tasks are available from http://www.bionlp-st.org and the tasks continue as open challenges for all interested parties.

    Background The Genia task, when it was introduced in 2009, was the first community-wide effort to address a fine-grained, structural information extraction from biomedical literature. Arranged for the second time as one of the main tasks of BioNLP Shared Task 2011, it aimed to measure the progress of the community since 2009, and to evaluate generalization of the technology to full text papers. The Protein Coreference task was arranged as one of the supporting tasks, motivated from one of the lessons of the 2009 task that the abundance of coreference structures in natural language text hinders further improvement with the Genia task. Results The Genia task received final submissions from 15 teams. The results show that the community has made a significant progress, marking 74% of the best F-score in extracting bio-molecular events of simple structure, e.g., gene expressions, and 45% ~ 48% in extracting those of complex structure, e.g., regulations. The Protein Coreference task received 6 final submissions. The results show that the coreference resolution performance in biomedical domain is lagging behind that in newswire domain, cf. 50% vs. 66% in MUC score. Particularly, in terms of protein coreference resolution the best system achieved 34% in F-score. Conclusions Detailed analysis performed on the results improves our insight into the problem and suggests the directions for further improvements.

    Background: We report the Gene Normalization (GN) challenge in BioCreative III where participating teams were asked to return a ranked list of identifiers of the genes detected in full-text articles. For training, 32 fully and 500 partially annotated articles were prepared. A total of 507 articles were selected as the test set. Due to the high annotation cost, it was not feasible to obtain gold-standard human annotations for all test articles. Instead, we developed an Expectation Maximization (EM) algorithm approach for choosing a small number of test articles for manual annotation that were most capable of differentiating team performance. Moreover, the same algorithm was subsequently used for inferring ground truth based solely on team submissions. We report team performance on both gold standard and inferred ground truth using a newly proposed metric called Threshold Average Precision (TAP-k). Results: We received a total of 37 runs from 14 different teams for the task. When evaluated using the goldstandard annotations of the 50 articles, the highest TAP-k scores were 0.3297 (k=5), 0.3538 (k=10), and 0.3535 (k=20), respectively. Higher TAP-k scores of 0.4916 (k=5, 10, 20) were observed when evaluated using the inferred ground truth over the full test set. When combining team results using machine learning, the best composite system achieved TAP-k scores of 0.3707 (k=5), 0.4311 (k=10), and 0.4477 (k=20) on the gold standard, representing improvements of 12.4%, 21.8%, and 26.6% over the best team results, respectively. Conclusions: By using full text and being species non-specific, the GN task in BioCreative III has moved closer to a real literature curation task than similar tasks in the past and presents additional challenges for the text mining community, as revealed in the overall team results. By evaluating teams using the gold standard, we show that the EM algorithm allows team submissions to be differentiated while keeping the manual annotation effort feasible. Using the inferred ground truth we show measures of comparative performance between teams. Finally, by comparing team rankings on gold standard vs. inferred ground truth, we further demonstrate that the inferred ground truth is as effective as the gold standard for detecting good team performance.

    Abstract Given prior human judgments of the condition of an object it is possible to use these judgments to make a maximal likelihood estimate of what future human judgments of the condition of that object will be. However, if one has a reasonably large collection of similar objects and the prior human judgments of a number of judges regarding the condition of each object in the collection, then it is possible to make predictions of future human judgments for the whole collection that are superior to the simple maximal likelihood estimate for each object in isolation. This is possible because the multiple judgments over the collection allow an analysis to determine the relative value of a judge as compared with the other judges in the group and this value can be used to augment or diminish a particular judge’s influence in predicting future judgments. Here we study and compare five different methods for making such improved predictions and show that each is superior to simple maximal likelihood estimates.

    Background: Finding biomedical named entities is one of the most essential tasks in biomedical text mining. Recently, deep learning-based approaches have been applied to biomedical named entity recognition (BioNER) and showed promising results. However, as deep learning approaches need an abundant amount of training data, a lack of data can hinder performance. BioNER datasets are scarce resources and each dataset covers only a small subset of entity types. Furthermore, many bio entities are polysemous, which is one of the major obstacles in named entity recognition. Results: To address the lack of data and the entity type misclassification problem, we propose CollaboNet which utilizes a combination of multiple NER models. In CollaboNet, models trained on a different dataset are connected to each other so that a target model obtains information from other collaborator models to reduce false positives. Every model is an expert on their target entity type and takes turns serving as a target and a collaborator model during training time. The experimental results show that CollaboNet can be used to greatly reduce the number of false positives and misclassified entities including polysemous words. CollaboNet achieved state-of-the-art performance in terms of precision, recall and F1 score. Conclusions: We demonstrated the benefits of combining multiple models for BioNER. Our model has successfully reduced the number of misclassified entities and improved the performance by leveraging multiple datasets annotated for different entity types. Given the state-of-the-art performance of our model, we believe that CollaboNet can improve the accuracy of downstream biomedical text mining applications such as bio-entity relation extraction.     Background Protein-protein interaction (PPI) extraction from published scientific articles is one key issue in biological research due to its importance in grasping biological processes. Despite considerable advances of recent research in automatic PPI extraction from articles, demand remains to enhance the performance of the existing methods. Results Our feature-based method incorporates the strength of many kinds of diverse features, such as lexical and word context features derived from sentences, syntactic features derived from parse trees, and features using existing patterns to extract PPIs automatically from articles. Among these abundant features, we assemble the related features into four groups and define the contribution level (CL) for each group, which consists of related features. Our method consists of two steps. First, we divide the training set into subsets based on the structure of the sentence and the existence of significant keywords (SKs) and apply the sentence patterns given in advance to each subset. Second, we automatically perform feature selection based on the CL values of the four groups that consist of related features and the k-nearest neighbor algorithm (k-NN) through three approaches: (1) focusing on the group with the best contribution level (BEST1G); (2) unoptimized combination of three groups with the best contribution levels (U3G); (3) optimized combination of two groups with the best contribution levels (O2G). Conclusions Our method outperforms other state-of-the-art PPI extraction systems in terms of F-score on the HPRD50 corpus and achieves promising results that are comparable with these PPI extraction systems on other corpora. Further, our method always obtains the best F-score on all the corpora than when using k-NN only without exploiting the CLs of the groups of related features.

    A novel feature selection method to extract multiple adjacent solutions for viral genomic sequences classification Background Leveraging improvements of next generation technologies, genome sequencing of several samples in different conditions led to an exponential growth of biological sequences. However, these collections are not easily treatable by biologists to obtain a thorough data characterization and require a high cost-time investment. Therefore, computing strategies and specifically automatic knowledge extraction methods that optimize the analysis focusing on what data are meaningful and should be sequenced are essential [1]. Methods Here, we present a new feature-selection algorithm based on mixed integer programming methods [2] able to extract multiple and adjacent solutions for supervised learning problems applied to biological data. We focus on those problems where the relative position of a feature (i.e., nucleotide locus) is relevant. In particular, we aim to find sets of distinctive features, which are as close as possible to each other and which appear with the same required characteristics. Our algorithm adopts a fast and effective method to evaluate the quality of the extracted sets of features and it has been successfully integrated in a rule-based classification framework [3]. Results Our algorithm has been applied to three viral datasets (i.e., Rhino-, Influenza-, Polyomaviruses [4-6]) and enables to extract all the alternative solutions of virus specimen to species assignments, by identifying portions of sequence that are discriminant, compact, and as shorter as possible. To conclude, we succeeded in extracting a wide set of equivalent classification rules, focusing on short regions of sequences with high reliability and low computational time, in order to provide the biologists with short and highly informative genome parts to be sequenced, as well as a powerful instrument both scientifically and diagnostically, e.g., for automatic virus detection.

    Background: The third edition of the BioNLP Shared Task was held with the grand theme "knowledge base construction (KB)". The Genia Event (GE) task was re-designed and implemented in light of this theme. For its final report, the participating systems were evaluated from a perspective of annotation. To further explore the grand theme, we extended the evaluation from a perspective of KB construction. Also, the Gene Regulation Ontology (GRO) task was newly introduced in the third edition. The final evaluation of the participating systems resulted in relatively low performance. The reason was attributed to the large size and complex semantic representation of the ontology. To investigate potential benefits of resource exchange between the presumably similar tasks, we measured the overlap between the datasets of the two tasks, and tested whether the dataset for one task can be used to enhance performance on the other. Results: We report an extended evaluation on all the participating systems in the GE task, incoporating a KB perspective. For the evaluation, the final submission of each participant was converted to RDF statements, and evaluated using 8 queries that were formulated in SPARQL. The results suggest that the evaluation may be concluded differently between the two different perspectives, annotation vs. KB. We also provide a comparison of the GE and GRO tasks by converting their datasets into each other's format. More than 90% of the GE data could be converted into the GRO task format, while only half of the GRO data could be mapped to the GE task format. The imbalance in conversion indicates that the GRO is a comprehensive extension of the GE task ontology. We further used the converted GRO data as additional training data for the GE task, which helped improve GE task participant system performance. However, the converted GE data did not help GRO task participants, due to overfitting and the ontology gap. Published version

    Abstract Background Different genome annotation services have been developed in recent years and widely used. However, the functional annotation results from different services are often not the same and a scheme to obtain consensus functional annotations by integrating different results is in demand. Results This article presents a semi-automated scheme that is capable of comparing functional annotations from different sources and consequently obtaining a consensus genome functional annotation result. In this study, we used four automated annotation services to annotate a newly sequenced genome--Arcobacter butzleri ED-1. Our scheme is divided into annotation comparison and annotation determination sections. In the functional annotation comparison section, we employed gene synonym lists to tackle term difference problems. Multiple techniques from information retrieval were used to preprocess the functional annotations. Based on the functional annotation comparison results, we designed a decision tree to obtain a consensus functional annotation result. Experimental results show that our approach can greatly reduce the workload of manual comparison by automatically comparing 87% of the functional annotations. In addition, it automatically determined 87% of the functional annotations, leaving only 13% of the genes for manual curation. We applied this approach across six phylogenetically different genomes in order to assess the performance consistency. The results showed that our scheme is able to automatically perform, on average, 73% and 86% of the annotation comparison and determination tasks, respectively. Conclusions We propose a semi-automatic and effective scheme to compare and determine genome functional annotations. It greatly reduces the manual work required in genome functional annotation. As this scheme does not require any specific biological knowledge, it is readily applicable for genome annotation comparison and genome re-annotation projects.

    Abstract Background Current research has shown that major difficulties in event extraction for the biomedical domain are traceable to coreference. Therefore, coreference resolution is believed to be useful for improving event extraction. To address coreference resolution in molecular biology literature, the Protein Coreference (COREF) task was arranged in the BioNLP Shared Task (BioNLP-ST, hereafter) 2011, as a supporting task. However, the shared task results indicated that transferring coreference resolution methods developed for other domains to the biological domain was not a straight-forward task, due to the domain differences in the coreference phenomena. Results We analyzed the contribution of domain-specific information, including the information that indicates the protein type, in a rule-based protein coreference resolution system. In particular, the domain-specific information is encoded into semantic classification modules for which the output is used in different components of the coreference resolution. We compared our system with the top four systems in the BioNLP-ST 2011; surprisingly, we found that the minimal configuration had outperformed the best system in the BioNLP-ST 2011. Analysis of the experimental results revealed that semantic classification, using protein information, has contributed to an increase in performance by 2.3% on the test data, and 4.0% on the development data, in F-score. Conclusions The use of domain-specific information in semantic classification is important for effective coreference resolution. Since it is difficult to transfer domain-specific information across different domains, we need to continue seek for methods to utilize such information in coreference resolution.

    Abstract We present the preparation, resources, results and analysis of three tasks of the BioNLP Shared Task 2011: the main tasks on Infectious Diseases (ID) and Epigenetics and Post-translational Modifications (EPI), and the supporting task on Entity Relations (REL). The two main tasks represent extensions of the event extraction model introduced in the BioNLP Shared Task 2009 (ST'09) to two new areas of biomedical scientific literature, each motivated by the needs of specific biocuration tasks. The ID task concerns the molecular mechanisms of infection, virulence and resistance, focusing in particular on the functions of a class of signaling systems that are ubiquitous in bacteria. The EPI task is dedicated to the extraction of statements regarding chemical modifications of DNA and proteins, with particular emphasis on changes relating to the epigenetic control of gene expression. By contrast to these two application-oriented main tasks, the REL task seeks to support extraction in general by separating challenges relating to part-of relations into a subproblem that can be addressed by independent systems. Seven groups participated in each of the two main tasks and four groups in the supporting task. The participating systems indicated advances in the capability of event extraction methods and demonstrated generalization in many aspects: from abstracts to full texts, from previously considered subdomains to new ones, and from the ST'09 extraction targets to other entities and events. The highest performance achieved in the supporting task REL, 58% F-score, is broadly comparable with levels reported for other relation extraction tasks. For the ID task, the highest-performing system achieved 56% F-score, comparable to the state-of-the-art performance at the established ST'09 task. In the EPI task, the best result was 53% F-score for the full set of extraction targets and 69% F-score for a reduced set of core extraction targets, approaching a level of performance sufficient for user-facing applications. In this study, we extend on previously reported results and perform further analyses of the outputs of the participating systems. We place specific emphasis on aspects of system performance relating to real-world applicability, considering alternate evaluation metrics and performing additional manual analysis of system outputs. We further demonstrate that the strengths of extraction systems can be combined to improve on the performance achieved by any system in isolation. The manually annotated corpora, supporting resources, and evaluation tools for all tasks are available from http://www.bionlp-st.org and the tasks continue as open challenges for all interested parties.

    Background The Genia task, when it was introduced in 2009, was the first community-wide effort to address a fine-grained, structural information extraction from biomedical literature. Arranged for the second time as one of the main tasks of BioNLP Shared Task 2011, it aimed to measure the progress of the community since 2009, and to evaluate generalization of the technology to full text papers. The Protein Coreference task was arranged as one of the supporting tasks, motivated from one of the lessons of the 2009 task that the abundance of coreference structures in natural language text hinders further improvement with the Genia task. Results The Genia task received final submissions from 15 teams. The results show that the community has made a significant progress, marking 74% of the best F-score in extracting bio-molecular events of simple structure, e.g., gene expressions, and 45% ~ 48% in extracting those of complex structure, e.g., regulations. The Protein Coreference task received 6 final submissions. The results show that the coreference resolution performance in biomedical domain is lagging behind that in newswire domain, cf. 50% vs. 66% in MUC score. Particularly, in terms of protein coreference resolution the best system achieved 34% in F-score. Conclusions Detailed analysis performed on the results improves our insight into the problem and suggests the directions for further improvements.

    Background: We report the Gene Normalization (GN) challenge in BioCreative III where participating teams were asked to return a ranked list of identifiers of the genes detected in full-text articles. For training, 32 fully and 500 partially annotated articles were prepared. A total of 507 articles were selected as the test set. Due to the high annotation cost, it was not feasible to obtain gold-standard human annotations for all test articles. Instead, we developed an Expectation Maximization (EM) algorithm approach for choosing a small number of test articles for manual annotation that were most capable of differentiating team performance. Moreover, the same algorithm was subsequently used for inferring ground truth based solely on team submissions. We report team performance on both gold standard and inferred ground truth using a newly proposed metric called Threshold Average Precision (TAP-k). Results: We received a total of 37 runs from 14 different teams for the task. When evaluated using the goldstandard annotations of the 50 articles, the highest TAP-k scores were 0.3297 (k=5), 0.3538 (k=10), and 0.3535 (k=20), respectively. Higher TAP-k scores of 0.4916 (k=5, 10, 20) were observed when evaluated using the inferred ground truth over the full test set. When combining team results using machine learning, the best composite system achieved TAP-k scores of 0.3707 (k=5), 0.4311 (k=10), and 0.4477 (k=20) on the gold standard, representing improvements of 12.4%, 21.8%, and 26.6% over the best team results, respectively. Conclusions: By using full text and being species non-specific, the GN task in BioCreative III has moved closer to a real literature curation task than similar tasks in the past and presents additional challenges for the text mining community, as revealed in the overall team results. By evaluating teams using the gold standard, we show that the EM algorithm allows team submissions to be differentiated while keeping the manual annotation effort feasible. Using the inferred ground truth we show measures of comparative performance between teams. Finally, by comparing team rankings on gold standard vs. inferred ground truth, we further demonstrate that the inferred ground truth is as effective as the gold standard for detecting good team performance.

    Abstract Given prior human judgments of the condition of an object it is possible to use these judgments to make a maximal likelihood estimate of what future human judgments of the condition of that object will be. However, if one has a reasonably large collection of similar objects and the prior human judgments of a number of judges regarding the condition of each object in the collection, then it is possible to make predictions of future human judgments for the whole collection that are superior to the simple maximal likelihood estimate for each object in isolation. This is possible because the multiple judgments over the collection allow an analysis to determine the relative value of a judge as compared with the other judges in the group and this value can be used to augment or diminish a particular judge’s influence in predicting future judgments. Here we study and compare five different methods for making such improved predictions and show that each is superior to simple maximal likelihood estimates.
