Use of qualitative methods like Fuzzy Cognitive Mapping (FCM) with a lower skill and data threshold than traditional quantitative models afford opportunity for even untrained stakeholders to evaluate the present and future status of the marine ecosystems under varying impacts. Here, we present the results applying FCM models for subregions of the North Sea. Models for the southern North Sea, Skagerrak, Kattegat, and the Norwegian Trench were developed with varying level of stakeholder involvement. Future scenarios of increased and decreased fishing, and increased seal biomass in the Kattegat, were compared with similar scenarios run on two quantitative ecosystem model. Correspondence in response by the models to the same scenarios was lowest in the southern North Sea, which had the simplest FCM model, and highest in Norwegian Trench. The results show the potential of combining FCM and quantitative modelling approaches in integrated ecosystem assessments (IEAs) and in future ecosystem-based management advice, but to facilitate such comparisons and allow them to complement and enhance our IEAs, it is important that their components are aligned and comparable.

However, in West Africa, in the absence of quality data for many stocks and effective stock assessment models, the cases where this has been truly successful are notable for their rarity. In West Africa, small pelagic fish are of great socio-economic importance, as well as good indicators of fish stressors. Here, historical data (2004–2019) of five small pelagic species (Sardina pilchardus,Ethmalosa fimbriata,Trachurus trecae,Scomber coliasandMugil cephalus) were collected in Senegalese waters. TheB/BMSYresults showed stocks to be collapsed (B/BMSY= 0.13 and 0.1 forM.cephalusandS.pilchardus, respectively) and heavily overfished (B/BMSY= 0.24;E.fimbriata). OnlyS.coliasandT.trecaestock were considered to be in good condition (B/BMSY= 1.7 and 1.4 respectively). TheLc/Lc_optratio was ≤ 1 forE.fimbriataandM.cephalus, suggesting that the individuals caught for these species were too small. To reverse these bad stock statuses, catching individuals atLc_opt, 25, 21, 43 and 18 cm forS.colias,E.fimbriata,M.cephalusandS.pilchardus, respectively should be a natural guarantee against recruitment failure and allow individuals to ensure the long-term survival of populations, in a context of data poor fisheries. In conclusion, this study shows that, despite limitations, the LBB model can provides indicators of stock status for species to encourage management measures, especially in data poor countries. It is hoped that these results can help to better assess many stocks currently considered too data poor to be assessed or at least encourage data collection effort on stocks discerned as in bad or critical status.

Policiklički aromatski ugljikovodici - PAH istraživani su u sedimentu na 24 lokacije u priobalnom području Jadranskog mora. Ukupna koncentracija PAH-ova u sedimentu (T-PAH) iznosila je od 14,98 do 26415 µg kg-1. Najviša vrijednost masenog udjela T-PAH –ova izmjerena je u sedimentu Šibenskog zaljeva. Na većini postaja u Priobalnom području te na svim postajama u Šibenskom zaljevu, ne-supstituirani PAH-ovi bili su dominantni spojevi u sedimentu; dok je sediment na svim postajama u Kaštelanskom zaljevu bio obogaćen metil-supstituiranim PAH-ovima (Me-PAH). Kako bi se odredila toksičnost sedimenta te procijenila opasnost za zdravlje okoliša, kvaliteta sedimenta istražena je primjenom triju različitih smjernica za procjenu stanja sedimenta - SQG. Visok rizik za okoliš izračunat je za sve lokacije u Šibenskom zaljevu; za jednu postaju u Kaštelanskom zaljevu, smještenu u blizini industrijske luke Split; te za dvije postaje u priobalju. Nizak rizik za zdravlje okoliša utvrđen je na postajama udaljenim od urbanih područja kao što je otok Pag. Akutna toksičnost sedimenta dodatno je analizirana mjerenjem smanjenja intenziteta bakterijske bioluminiscencije nakon izlaganja ekstraktima uzoraka sedimenta. Dobiveni rezultati o akutnoj toksičnosti razlikuju se od rezultata dobivenih primjenom smjernica za procjenu kvalitete sedimenta. Ekstrakti uzoraka sedimenta u kojima su izmjerene niske vrijednosti masenih udjela PAH-ova uzrokovali su visoku akutnu toksičnost iz čega proizlazi da procjena toksičnosti sedimenta uzimanjem u obzir samo masenih udjela PAH-ova u sedimentu nije dobar pokazatelj stanja toksičnosti sedimenta. Analizom korelacije između masenih udjela specifičnih grupa PAH-ova u sedimentu i akutne toksičnosti ekstrakata sedimenta, utvrđena je jaka povezanost toksičnosti sa skupinom PAH-ova koji u svojoj strukturi sadrže atom sumpora (S-PAH), što upućuje da je prilikom procjene stanja sedimenta potrebno uzeti u obzir i S-PAH-ove. Polycyclic aromatic hydrocarbons (PAH) were investigated in the sediments at 24 locations in the coastal area of Adriatic Sea. Total PAH concentrations ranged from 14,98 to 26145,62 µg kg-1, with the highest levels determined in the sediments of Šibenik Bay and the lowest in the sediment near Island of Pag. Unsubstituted PAH were prevailing PAH group in the sediments from the Šibenik Bay and in the Coastal area, while methyl-substituted PAH were dominant group in the sediments of the Kaštela Bay. In order to estimate the possible toxicological significance of PAH concentrations, Sediment Quality Assessment was done according to three different sets of sediment quality guidelines. A high environmental risk was calculated for each station in Šibenik Bay; for the station in vicinity of the Industrial port of Split and for the two stations in Coastal zone. Low environmental risk was determined in less urbanised areas such as Island of Pag. Sediment extracts were further analysed for acute toxicity by measurements of decrease in bioluminescence upon exposure to sediment extracts. Obtained results show disagreement between sediment toxicity predicted upon PAH levels in sediment and experimentally obtained sediment toxicity. Sediment extracts in which low PAH levels were measured showed high acute toxicity indicating that concentrations of PAH alone are a poor indicator of sediment toxicity. Correlation analysis between concentrations of specific PAH compounds and toxicity revealed the strongest association between acute sediment toxicity and sulphur-containing PAH suggesting the S-PAH should be considered in sediment toxicity assessment.

This paper explores the potential of ground-penetrating radar (GPR) monitoring for an advanced understanding of snow cover processes and structure. For this purpose, the study uses the Hansbreen (SW Spitsbergen) records that are among the longest and the most comprehensive snow-cover GPR monitoring records available on Svalbard. While snow depth (HS) is frequently the only feature derived from high-frequency radio-echo sounding (RES), this study also offers an analysis of the physical characteristics (grain shape, size, hardness, and density) of the snow cover structure. We demonstrate that, based on GPR data (800 MHz) and a single snow pit, it is possible to extrapolate the detailed features of snow cover to the accumulation area. Field studies (snow pits and RES) were conducted at the end of selected accumulation seasons in the period 2008–2019, under dry snow conditions and HS close to the maximum. The paper shows that although the snow cover structure varies in space and from season to season, a single snow pit site can represent the entire center line of the accumulation zone. Numerous hard layers (HLs) (up to 30% of the snow column) were observed that reflect progressive climate change, but there is no trend in quantity, thickness, or percentage contribution in total snow depth in the study period. HLs with strong crystal bonds create a “framework” in the snowpack, which reduces compaction and, consequently, the ice formation layers slow down the rate of snowpack metamorphosis. The extrapolation of snow pit data through radar profiling is a novel solution that can improve spatial recognition of snow cover characteristics and the accuracy of calculation of snow water equivalent (SWE).

AbstractThe distribution of prokaryotic metabolism between maintenance and growth activities has a profound impact on the transformation of carbon substrates to either biomass or CO2. Knowledge of key factors influencing prokaryotic maintenance respiration is, however, highly limited. This mesocosm study validated the significance of prokaryotic maintenance respiration by mimicking temperature and nutrients within levels representative of winter and summer conditions. A global range of growth efficiencies (0.05–0.57) and specific growth rates (0.06–2.7 d−1) were obtained. The field pattern of cell‐specific respiration versus specific growth rate and the global relationship between growth efficiency and growth rate were reproduced. Maintenance respiration accounted for 75% and 15% of prokaryotic respiration corresponding to winter and summer conditions, respectively. Temperature and nutrients showed independent positive effects for all prokaryotic variables except abundance and cell‐specific respiration. All treatments resulted in different taxonomic diversity, with specific populations of amplicon sequence variants associated with either maintenance or growth conditions. These results validate a significant relationship between specific growth and respiration rate under productive conditions and show that elevated prokaryotic maintenance respiration can occur under cold and oligotrophic conditions. The experimental design provides a tool for further study of prokaryotic energy metabolism under realistic conditions at the mesocosm scale.

The European Marine Omics Biodiversity Observation Network (EMO BON) is a network of GOs that conduct regular biological community samplings to generate environmental and metagenomic data of microbial communities from designated marine stations around Europe. The development of an effective workflow is essential for the analysis of the EMO BON metagenomic data in a timely and reproducible manner. Findings Based on the established MGnify resource, we developed metaGOflow. metaGOflow supports the fast inference of taxonomic profiles from GO-derived data based on ribosomal RNA genes and their functional annotation using the raw reads. Thanks to the Research Object Crate packaging, relevant metadata about the sample under study, and the details of the bioinformatics analysis it has been subjected to, are inherited to the data product while its modular implementation allows running the workflow partially. The analysis of 2 EMO BON samples and 1 Tara Oceans sample was performed as a use case. Conclusions metaGOflow is an efficient and robust workflow that scales to the needs of projects producing big metagenomic data such as EMO BON. It highlights how containerization technologies along with modern workflow languages and metadata package approaches can support the needs of researchers when dealing with ever-increasing volumes of biological data. Despite being initially oriented to address the needs of EMO BON, metaGOflow is a flexible and easy-to-use workflow that can be broadly used for one-sample-at-a-time analysis of shotgun metagenomics data.

By coordinating observing strategies, methods, and data flows, Omic BON will facilitate the co-creation of a global omics meta-observatory to generate actionable knowledge. Here, we present key elements of Omic BON's founding charter and first activities.

Apostolaki;Our goal was to understand the mechanisms behind the impact of nutrient enrichment at intermediate distances from aquaculture on the interactions of a subtidal macroalgae community with its main grazer, the sea urchin Paracentrotus lividus. We assessed the diversity and cover of the macroalgal community, the abundance and biometrics of the sea urchins, the carbon and nitrogen elemental and isotopic compositions, and their metabolome in two stations, at an intermediate distance (station A) and away (station B) from a fish cage facility in the Aegean Sea (Greece), during the warm and cold seasons. The nutrient input at station A favored a shift to a macroalgal assemblage dominated by turf-forming species, depleted of native-erected species and with a higher abundance of invasive algae. A stable isotope analysis showed fish-farm-associated nitrogen enrichment of the macroalgae and trophic transfer to P. lividus. A decrease in metabolites related to grazing, reproduction, and energy reserves was found in P. lividus at station A. Furthermore, the metabolomic analysis was able to pinpoint stress in P. lividus at an intermediate distance from aquaculture. The chosen combination of traditional ecology with omics technology could be used to uncover not only the sublethal effects of nutrient loading but also the pathways for species interactions.

Use of qualitative methods like Fuzzy Cognitive Mapping (FCM) with a lower skill and data threshold than traditional quantitative models afford opportunity for even untrained stakeholders to evaluate the present and future status of the marine ecosystems under varying impacts. Here, we present the results applying FCM models for subregions of the North Sea. Models for the southern North Sea, Skagerrak, Kattegat, and the Norwegian Trench were developed with varying level of stakeholder involvement. Future scenarios of increased and decreased fishing, and increased seal biomass in the Kattegat, were compared with similar scenarios run on two quantitative ecosystem model. Correspondence in response by the models to the same scenarios was lowest in the southern North Sea, which had the simplest FCM model, and highest in Norwegian Trench. The results show the potential of combining FCM and quantitative modelling approaches in integrated ecosystem assessments (IEAs) and in future ecosystem-based management advice, but to facilitate such comparisons and allow them to complement and enhance our IEAs, it is important that their components are aligned and comparable.

However, in West Africa, in the absence of quality data for many stocks and effective stock assessment models, the cases where this has been truly successful are notable for their rarity. In West Africa, small pelagic fish are of great socio-economic importance, as well as good indicators of fish stressors. Here, historical data (2004–2019) of five small pelagic species (Sardina pilchardus,Ethmalosa fimbriata,Trachurus trecae,Scomber coliasandMugil cephalus) were collected in Senegalese waters. TheB/BMSYresults showed stocks to be collapsed (B/BMSY= 0.13 and 0.1 forM.cephalusandS.pilchardus, respectively) and heavily overfished (B/BMSY= 0.24;E.fimbriata). OnlyS.coliasandT.trecaestock were considered to be in good condition (B/BMSY= 1.7 and 1.4 respectively). TheLc/Lc_optratio was ≤ 1 forE.fimbriataandM.cephalus, suggesting that the individuals caught for these species were too small. To reverse these bad stock statuses, catching individuals atLc_opt, 25, 21, 43 and 18 cm forS.colias,E.fimbriata,M.cephalusandS.pilchardus, respectively should be a natural guarantee against recruitment failure and allow individuals to ensure the long-term survival of populations, in a context of data poor fisheries. In conclusion, this study shows that, despite limitations, the LBB model can provides indicators of stock status for species to encourage management measures, especially in data poor countries. It is hoped that these results can help to better assess many stocks currently considered too data poor to be assessed or at least encourage data collection effort on stocks discerned as in bad or critical status.

Policiklički aromatski ugljikovodici - PAH istraživani su u sedimentu na 24 lokacije u priobalnom području Jadranskog mora. Ukupna koncentracija PAH-ova u sedimentu (T-PAH) iznosila je od 14,98 do 26415 µg kg-1. Najviša vrijednost masenog udjela T-PAH –ova izmjerena je u sedimentu Šibenskog zaljeva. Na većini postaja u Priobalnom području te na svim postajama u Šibenskom zaljevu, ne-supstituirani PAH-ovi bili su dominantni spojevi u sedimentu; dok je sediment na svim postajama u Kaštelanskom zaljevu bio obogaćen metil-supstituiranim PAH-ovima (Me-PAH). Kako bi se odredila toksičnost sedimenta te procijenila opasnost za zdravlje okoliša, kvaliteta sedimenta istražena je primjenom triju različitih smjernica za procjenu stanja sedimenta - SQG. Visok rizik za okoliš izračunat je za sve lokacije u Šibenskom zaljevu; za jednu postaju u Kaštelanskom zaljevu, smještenu u blizini industrijske luke Split; te za dvije postaje u priobalju. Nizak rizik za zdravlje okoliša utvrđen je na postajama udaljenim od urbanih područja kao što je otok Pag. Akutna toksičnost sedimenta dodatno je analizirana mjerenjem smanjenja intenziteta bakterijske bioluminiscencije nakon izlaganja ekstraktima uzoraka sedimenta. Dobiveni rezultati o akutnoj toksičnosti razlikuju se od rezultata dobivenih primjenom smjernica za procjenu kvalitete sedimenta. Ekstrakti uzoraka sedimenta u kojima su izmjerene niske vrijednosti masenih udjela PAH-ova uzrokovali su visoku akutnu toksičnost iz čega proizlazi da procjena toksičnosti sedimenta uzimanjem u obzir samo masenih udjela PAH-ova u sedimentu nije dobar pokazatelj stanja toksičnosti sedimenta. Analizom korelacije između masenih udjela specifičnih grupa PAH-ova u sedimentu i akutne toksičnosti ekstrakata sedimenta, utvrđena je jaka povezanost toksičnosti sa skupinom PAH-ova koji u svojoj strukturi sadrže atom sumpora (S-PAH), što upućuje da je prilikom procjene stanja sedimenta potrebno uzeti u obzir i S-PAH-ove. Polycyclic aromatic hydrocarbons (PAH) were investigated in the sediments at 24 locations in the coastal area of Adriatic Sea. Total PAH concentrations ranged from 14,98 to 26145,62 µg kg-1, with the highest levels determined in the sediments of Šibenik Bay and the lowest in the sediment near Island of Pag. Unsubstituted PAH were prevailing PAH group in the sediments from the Šibenik Bay and in the Coastal area, while methyl-substituted PAH were dominant group in the sediments of the Kaštela Bay. In order to estimate the possible toxicological significance of PAH concentrations, Sediment Quality Assessment was done according to three different sets of sediment quality guidelines. A high environmental risk was calculated for each station in Šibenik Bay; for the station in vicinity of the Industrial port of Split and for the two stations in Coastal zone. Low environmental risk was determined in less urbanised areas such as Island of Pag. Sediment extracts were further analysed for acute toxicity by measurements of decrease in bioluminescence upon exposure to sediment extracts. Obtained results show disagreement between sediment toxicity predicted upon PAH levels in sediment and experimentally obtained sediment toxicity. Sediment extracts in which low PAH levels were measured showed high acute toxicity indicating that concentrations of PAH alone are a poor indicator of sediment toxicity. Correlation analysis between concentrations of specific PAH compounds and toxicity revealed the strongest association between acute sediment toxicity and sulphur-containing PAH suggesting the S-PAH should be considered in sediment toxicity assessment.

This paper explores the potential of ground-penetrating radar (GPR) monitoring for an advanced understanding of snow cover processes and structure. For this purpose, the study uses the Hansbreen (SW Spitsbergen) records that are among the longest and the most comprehensive snow-cover GPR monitoring records available on Svalbard. While snow depth (HS) is frequently the only feature derived from high-frequency radio-echo sounding (RES), this study also offers an analysis of the physical characteristics (grain shape, size, hardness, and density) of the snow cover structure. We demonstrate that, based on GPR data (800 MHz) and a single snow pit, it is possible to extrapolate the detailed features of snow cover to the accumulation area. Field studies (snow pits and RES) were conducted at the end of selected accumulation seasons in the period 2008–2019, under dry snow conditions and HS close to the maximum. The paper shows that although the snow cover structure varies in space and from season to season, a single snow pit site can represent the entire center line of the accumulation zone. Numerous hard layers (HLs) (up to 30% of the snow column) were observed that reflect progressive climate change, but there is no trend in quantity, thickness, or percentage contribution in total snow depth in the study period. HLs with strong crystal bonds create a “framework” in the snowpack, which reduces compaction and, consequently, the ice formation layers slow down the rate of snowpack metamorphosis. The extrapolation of snow pit data through radar profiling is a novel solution that can improve spatial recognition of snow cover characteristics and the accuracy of calculation of snow water equivalent (SWE).

AbstractThe distribution of prokaryotic metabolism between maintenance and growth activities has a profound impact on the transformation of carbon substrates to either biomass or CO2. Knowledge of key factors influencing prokaryotic maintenance respiration is, however, highly limited. This mesocosm study validated the significance of prokaryotic maintenance respiration by mimicking temperature and nutrients within levels representative of winter and summer conditions. A global range of growth efficiencies (0.05–0.57) and specific growth rates (0.06–2.7 d−1) were obtained. The field pattern of cell‐specific respiration versus specific growth rate and the global relationship between growth efficiency and growth rate were reproduced. Maintenance respiration accounted for 75% and 15% of prokaryotic respiration corresponding to winter and summer conditions, respectively. Temperature and nutrients showed independent positive effects for all prokaryotic variables except abundance and cell‐specific respiration. All treatments resulted in different taxonomic diversity, with specific populations of amplicon sequence variants associated with either maintenance or growth conditions. These results validate a significant relationship between specific growth and respiration rate under productive conditions and show that elevated prokaryotic maintenance respiration can occur under cold and oligotrophic conditions. The experimental design provides a tool for further study of prokaryotic energy metabolism under realistic conditions at the mesocosm scale.

The European Marine Omics Biodiversity Observation Network (EMO BON) is a network of GOs that conduct regular biological community samplings to generate environmental and metagenomic data of microbial communities from designated marine stations around Europe. The development of an effective workflow is essential for the analysis of the EMO BON metagenomic data in a timely and reproducible manner. Findings Based on the established MGnify resource, we developed metaGOflow. metaGOflow supports the fast inference of taxonomic profiles from GO-derived data based on ribosomal RNA genes and their functional annotation using the raw reads. Thanks to the Research Object Crate packaging, relevant metadata about the sample under study, and the details of the bioinformatics analysis it has been subjected to, are inherited to the data product while its modular implementation allows running the workflow partially. The analysis of 2 EMO BON samples and 1 Tara Oceans sample was performed as a use case. Conclusions metaGOflow is an efficient and robust workflow that scales to the needs of projects producing big metagenomic data such as EMO BON. It highlights how containerization technologies along with modern workflow languages and metadata package approaches can support the needs of researchers when dealing with ever-increasing volumes of biological data. Despite being initially oriented to address the needs of EMO BON, metaGOflow is a flexible and easy-to-use workflow that can be broadly used for one-sample-at-a-time analysis of shotgun metagenomics data.

Apostolaki;Our goal was to understand the mechanisms behind the impact of nutrient enrichment at intermediate distances from aquaculture on the interactions of a subtidal macroalgae community with its main grazer, the sea urchin Paracentrotus lividus. We assessed the diversity and cover of the macroalgal community, the abundance and biometrics of the sea urchins, the carbon and nitrogen elemental and isotopic compositions, and their metabolome in two stations, at an intermediate distance (station A) and away (station B) from a fish cage facility in the Aegean Sea (Greece), during the warm and cold seasons. The nutrient input at station A favored a shift to a macroalgal assemblage dominated by turf-forming species, depleted of native-erected species and with a higher abundance of invasive algae. A stable isotope analysis showed fish-farm-associated nitrogen enrichment of the macroalgae and trophic transfer to P. lividus. A decrease in metabolites related to grazing, reproduction, and energy reserves was found in P. lividus at station A. Furthermore, the metabolomic analysis was able to pinpoint stress in P. lividus at an intermediate distance from aquaculture. The chosen combination of traditional ecology with omics technology could be used to uncover not only the sublethal effects of nutrient loading but also the pathways for species interactions.
